Sounds like you don't have your displays setup as a eyefinity group -- or your configuration is not set to the eyefinity resolution.
Yes, you may need to modify your skyrim prefs.
open c:Users%username%DocumentsMy GamesSkyrimSkyrim.ini in notepad or the likes. (%username% is a system variable and should work as it is typed)
Find iSize H=xxxx and change it to the height.
Find iSize W=xxxx and change it to the width.
Save and re-launch TESV.
Anytime you change your configuration with the TESV configuration tool it will tend to overwrite this.
Soon I will add this as a "Step 1" for the plugin, with the memory hack as "Step 2" but I'm still finishing the file manipulation classes
